The value we measure on a plant or an animal (the phenotype, P) is the sum of its genotypic value (G) and an environmental deviation (E). The genetic part is in turn split into an additive value (A, what the individual passes on to its offspring), a dominance deviation (D, interaction between alleles at the same locus) and an epistatic one (I, interaction between loci):
We cannot see those variances directly. What we can measure is how much relatives resemble each other: the covariance between half-sibs contains ¼σ²A; between full-sibs, ½σ²A + ¼σ²D (Cockerham 1954; Falconer and Mackay 1996). That is why every mating design is, at heart, a way of producing relatives of known relationship in order to solve for the variances of interest.
- If σ²A dominates, selection among individuals or families works, and recurrent selection or synthetic varieties pay off.
- If σ²D weighs heavily, the gain lies in heterosis, and hybrids from complementary groups are the way to go.
- If σ²GE is large, you must first decide for which environments you select, or look for stability.

Sprague and Tatum (1942) split the performance of a single cross into two parts. General combining ability (GCA, g) is the average performance of a parent over all its crosses; specific combining ability (SCA, s) is how far a particular cross departs from what the GCAs of its two parents predict:
When the parents are a random sample from a population with inbreeding coefficient F, the combining-ability variances translate into genetic variances (assuming no epistasis):
Baker's (1978) ratio, 2σ²GCA / (2σ²GCA + σ²SCA), sums up the balance: close to 1, a hybrid's performance is well predicted from its parents' GCA; far from 1, the crosses themselves must be tested.

Cada método se analiza con dos modelos. With p parents there are p² combinations: the p parents, p(p−1)/2 F₁ crosses and as many reciprocals. Griffing (1956b) defined four methods according to which part of that table is grown:

Each method is analysed under two models. In Model I (fixed) the parents were deliberately chosen and conclusions are restricted to them: what matters are the effects ĝᵢ, ŝᵢⱼ and r̂ᵢⱼ, their standard errors and the differences between them. In Model II (random) the parents stand for a population, and what matters are the variances σ²GCA and σ²SCA and, from them, σ²A, σ²D and heritability. That makes eight different analyses.
When crosses or plots are lost, the closed formulas no longer hold. BreedingPro then fits the same model by least squares or REML (Möhring, Melchinger and Piepho 2011), which reproduce the classical tables exactly when the data are complete.

If cross i × j (female i) does not perform like j × i, the difference is a reciprocal effect, r̂ᵢⱼ = (xᵢⱼ − xⱼᵢ)/2. Part of it arises because each parent, when used as a female, always contributes the same thing (cytoplasm, seed reserves, maternal environment): that is the maternal effect mᵢ. The rest depends on the particular combination and is called non-maternal, nᵢⱼ (Cockerham 1963):
In Hayman's (1954a) ANOVA these two sources correspond to items c (average maternal differences between arrays) and d (the remaining reciprocal differences).

Hayman (1954b) y Jinks (1954) no buscan los mejores progenitores sino el modo de acción de los genes. Hayman (1954b) and Jinks (1954) do not look for the best parents but for how the genes act. For each parent r they take its "array" (the row of the diallel table with all its crosses) and compute its variance Vr and its covariance with the non-recurrent parents, Wr. Under the additive–dominance model, Wr − Vr is constant across arrays and the points (Vr, Wr) fall on a line of slope 1, inside the parabola Wr² = Vr·Vp.
- The line cuts the Wr axis above the origin: partial dominance; at the origin: complete; below: overdominance.
- Parents close to the origin carry more dominant alleles; those at the far end, more recessive ones.
- A slope different from 1 points to epistasis or another broken assumption; the components are then unreliable.
From Vr, Wr, the variance of the parents and the error, the genetic components are obtained:
Assumptions (Hayman 1954b): diploid segregation, homozygous parents, no reciprocal differences, no epistasis, no multiple allelism, and genes independently distributed among the parents. The app tests those that can be tested (Wr–Vr regression, homogeneity of Wr − Vr, the t² test) before interpreting.

Gardner and Eberhart (1966) proposed analysing a diallel of varieties or populations (with their parents) by separating what each variety contributes per se from the heterosis it produces when crossed. In their Analysis II:
where vⱼ is the variety effect, h̄ the average heterosis, hⱼ the heterosis of variety j and sⱼⱼ′ the specific heterosis of the cross. Its sums of squares coincide with those of Griffing's Method 2 (varieties = GCA; total heterosis = SCA). Analysis III treats the parents and the parents-versus-crosses contrast (average heterosis) separately, and splits the crosses into GCA and SCA exactly as Method 4 does: ĝⱼ = ½vⱼ + hⱼ.

- North Carolina II: every male with every female (factorial). Males and females each estimate ¼σ²A and their interaction ¼σ²D; it also reveals maternal effects.
- North Carolina III (Comstock and Robinson 1952): F₂ plants backcrossed to both parental lines; it gives the average degree of dominance with good precision.
- Triple test cross (Kearsey and Jinks 1968): adds the backcross to the F₁ and allows a test for epistasis through the contrast L₁ + L₂ − 2L₃.
- Line × tester (Kempthorne 1957): many lines against a few testers; it gives the GCA of lines and testers and the SCA, with fewer crosses than a diallel.
- Partial diallel (Kempthorne and Curnow 1961): each parent enters only s crosses chosen with a circulant scheme.

With two contrasting lines and their derived generations, the means are enough to tell whether the additive–dominance model suffices. Mather's (1949) scaling tests must equal zero when there is no epistasis:
If any differs from zero, the six-parameter model is fitted (Hayman 1958; Jinks and Jones 1958): m, [d] additive, [h] dominance, [i] additive × additive, [j] additive × dominance and [l] dominance × dominance. When [h] and [l] have the same sign epistasis is complementary; with opposite signs it is duplicate, and the exploitable heterosis is smaller than [h] suggests.

Heritability is the fraction of phenotypic variance due to genetic differences: in the broad sense, H² = σ²G/σ²P; in the narrow sense, h² = σ²A/σ²P. It is not a constant of the species: it depends on the population, the environment and the unit on which selection is applied. For means of genotypes tested at l locations with r replicates:
The breeder's equation predicts the gain per cycle. In its general form for breeding methods (Sprague and Eberhart 1977; Hallauer, Carena and Miranda Filho 2010) it involves the selection intensity i, parental control c (½ when only the female is selected, 1 when both parents are, 2 when selfed seed is recombined), the fraction of σ²A shared by the selection and recombination units (¼ for half-sibs, ½ for full-sibs) and the years per cycle y:
The selection lab shows why the prediction only holds for one or two cycles: selection itself reduces σ²A (the Bulmer 1971 effect) and fixes alleles.

Improving yield without worsening quality or maturity requires combining traits. The Smith (1936)–Hazel (1943) index weights the phenotypes to maximise the correlation with the aggregate economic value H = a′g:
- Base index (b = a): needs no matrix estimates and is robust with little data.
- Restricted index (Kempthorne and Nordskog 1959): keeps the chosen traits unchanged.
- Desired gains (Pesek and Baker 1969): b = G⁻¹d, with no economic weights, from the gains being sought.
- Rank summation (Mulamba and Mock 1978) and the multiplicative index (Elston 1963): non-parametric and easy to explain.

When the ranking of genotypes changes from one environment to another, the overall mean is not enough for a recommendation. There are two families of methods:
- Regression on the environmental index (Finlay and Wilkinson 1963; Eberhart and Russell 1966): the slope b measures the response to the environment (b = 1, average adaptation) and the variance of deviations S²d, its predictability.
- Partitioning the interaction: Wricke's (1962) ecovalence, Shukla's (1972) stability variance, Lin and Binns' (1988) superiority, and the multiplicative AMMI (Gauch 1988) and GGE (Yan et al. 2000) models, which decompose the genotype × environment table by singular values and draw it as a biplot.

Real data are almost never balanced: plots are lost, trials change from year to year, and in animals each individual has its own number of relatives. The linear mixed model separates fixed effects (β: blocks, environments, sex) from random effects (u: breeding values) and solves Henderson's mixed model equations:
Variances are estimated by REML (Patterson and Thompson 1971), and the predicted breeding values (BLUP) borrow information from every relative through the relationship matrix A, whose inverse is built directly from the pedigree (Henderson 1976) including inbreeding (Meuwissen and Luo 1992). For crosses between breeds, Dickerson's (1969) model separates direct and maternal additive effects, direct and maternal heterosis and recombination loss.

With p lines there are p(p−1)/2 possible single crosses; with 200 lines that is almost 20 000, and no programme can test them all. Genomic selection (Meuwissen, Hayes and Goddard 2001) replaces the pedigree with markers: VanRaden's (2008) genomic relationship matrix enters the same mixed model (GBLUP) and allows individuals or crosses that were never tested to be predicted.
Accuracy is always estimated by cross-validation, distinguishing crosses with both parents tested, one, or none (Bernardo 1994; Technow et al. 2012).

El paquete ZIP reúne las tablas en CSV, el libro de resultados de cada bloque, las figuras en SVG y en imagen hasta 900 ppp, los datos y los métodos en texto.A report with the tables and figures of every block as you left them, a methods section written from the settings you actually used and the references of every procedure; it prints to PDF from the browser. The ZIP package gathers the tables as CSV, the results workbook of every block, the figures as SVG and as images up to 900 dpi, the data and the methods as text.

Aparecen los bloques que ya tienen resultados. Un bloque entra con lo que muestra en este momento: si cambia un ajuste o una variable allá, vuelva aquí y arme el informe otra vez. El informe sale en el idioma de la app; para tenerlo en el otro, cambie el idioma arriba y ármelo de nuevo.The blocks that already have results are listed. A block enters with what it shows right now: if you change a setting or a trait there, come back and build the report again. The report comes out in the language of the app; to get it in the other one, switch the language above and build it again.
