Un árbol filogenético es una hipótesis sobre el orden en que se separaron unos linajes. Las puntas son las unidades que muestreaste; los nodos internos son ancestros que nunca viste; las ramas miden cambio (sustituciones por sitio) o tiempo, según el análisis; un clado es un ancestro con toda su descendencia.A phylogenetic tree is a hypothesis about the order in which some lineages separated. The tips are the units you sampled; the internal nodes are ancestors you never saw; the branches measure change (substitutions per site) or time, depending on the analysis; a clade is an ancestor with all of its descendants.

Tres precisiones que ahorran discusiones:Three points that save a lot of argument:

  • Un árbol sin raíz no dice quién es ancestro de quién. La mayoría de los métodos producen árboles no enraizados; la raíz se pone después, con un grupo externo o con un reloj.An unrooted tree says nothing about who descends from whom. Most methods produce unrooted trees; the root is added afterwards, with an outgroup or with a clock.

Incomplete lineage sorting, hybridisation and duplication make them differ, and that disagreement is information, not a mistake.

Dos figuras que se ven distintas pueden ser el mismo árbol; lo que importa son los grupos, no el orden en que se dibujaron.Rotating a branch does not change the tree. Two figures that look different can be the same tree; what matters are the groups, not the order they were drawn in.

Alinear es afirmar que la columna 137 de una secuencia y la 137 de otra descienden del mismo sitio ancestral. Todo lo que viene después —modelos, árboles, fechas— se apoya en esa afirmación. Un alineamiento malo no se arregla con un método de inferencia bueno.Aligning means claiming that column 137 of one sequence and column 137 of another descend from the same ancestral site. Everything that follows — models, trees, dates — rests on that claim. A bad alignment is not fixed by a good inference method.

  • Las regiones codificantes se alinean por codón: un hueco de uno o dos nucleótidos casi siempre es un error de alineamiento, no una indel real.Coding regions are aligned by codon: a gap of one or two nucleotides is almost always an alignment error, not a real indel.
  • Los espaciadores no codificantes (trnL-F, trnH-psbA, ITS) tienen indeles largas y repeticiones; ahí las columnas ambiguas se recortan o se recodifican, y conviene decir en el artículo cómo se hizo.Non-coding spacers (trnL-F, trnH-psbA, ITS) have long indels and repeats; there the ambiguous columns are trimmed or recoded, and the paper should say how.
  • Recortar de más también cuesta: se pierden justo los sitios que separan especies cercanas. Por eso el Bloque 2 muestra qué columnas se quitarían antes de quitarlas.Over-trimming has a cost too: it removes exactly the sites that separate close species. That is why Block 2 shows which columns would be removed before removing them.

Si un sitio cambió de A a G y después de G a T, solo cuentas una diferencia. Cuanto más tiempo pasa, más cambios se esconden, hasta que dos secuencias no se parecen más que dos al azar: el 75% de diferencias en ADN. Ese techo es la saturación.If a site changed from A to G and then from G to T, you count only one difference. The more time passes, the more changes hide, until two sequences are no more similar than two random ones: 75% differences in DNA. That ceiling is saturation.

El modelo no se elige por costumbre sino por ajuste: AIC, AICc y BIC comparan qué tanto mejora la verosimilitud contra cuántos parámetros cuesta. Y +Γ casi siempre importa más que pasar de HKY a GTR: ignorar la variación de tasas entre sitios sesga las longitudes de rama y, con ellas, las fechas.The model is not chosen out of habit but by fit: AIC, AICc and BIC weigh how much the likelihood improves against how many parameters it costs. And +Γ almost always matters more than moving from HKY to GTR: ignoring rate variation among sites biases branch lengths and, with them, the dates.

Parsimonia busca el árbol que necesita menos cambios. Es transparente y no supone casi nada… y ese es su problema: cuando dos linajes acumulan muchos cambios por separado, terminan coincidiendo por azar y la parsimonia los junta. Felsenstein (1978) demostró que en esa situación añadir más datos empeora el resultado: es inconsistente. El primer laboratorio de esta página lo reproduce con números exactos.Parsimony looks for the tree that needs the fewest changes. It is transparent and assumes almost nothing… and that is its problem: when two lineages pile up changes independently, they end up matching by chance and parsimony joins them. Felsenstein (1978) proved that in that situation adding more data makes things worse: it is inconsistent. The first lab on this page reproduces it with exact numbers.

Máxima verosimilitud pregunta qué tan probables serían los datos bajo cada árbol y cada modelo, y se queda con el mejor. Al contar los cambios invisibles resiste las ramas largas, siempre que el modelo sea razonable. Es el criterio con el que se publica hoy la mayoría de las filogenias.Maximum likelihood asks how probable the data would be under each tree and model, and keeps the best. Because it counts the invisible changes it resists long branches, as long as the model is reasonable. It is the criterion most published phylogenies use today.

La inferencia bayesiana invierte la pregunta: en vez de "qué árbol hace más probables los datos", da "qué tan probable es cada árbol dados los datos". A cambio hay que declarar distribuciones previas y hay que convencerse de que la cadena convergió. Su ventaja práctica es que la incertidumbre sale con el resultado, no después, y que permite fechar y modelar cosas que la verosimilitud clásica no alcanza.Bayesian inference turns the question around: instead of "which tree makes the data most probable", it gives "how probable each tree is given the data". In exchange you must declare priors and must convince yourself the chain converged. Its practical advantage is that uncertainty comes out with the result, not afterwards, and that it can date and model things classical likelihood cannot reach.

5 · Qué significa realmente un valor de soporte5 · What a support value actually meansBloques 4–6Blocks 4–6

El bootstrap vuelve a muestrear las columnas del alineamiento con reemplazo y rehace el árbol muchas veces. Un 95% no quiere decir "95% de probabilidad de que el clado sea verdadero": quiere decir que el clado aparece en el 95% de las réplicas, es decir, que los datos que tienes lo sostienen de forma estable. Si el modelo está mal, el bootstrap puede ser alto y el clado falso.The bootstrap resamples the alignment columns with replacement and rebuilds the tree many times. A 95% does not mean "95% probability that the clade is true": it means the clade appears in 95% of the replicates, that is, that the data you have support it stably. If the model is wrong, the bootstrap can be high and the clade false.

La probabilidad posterior sí es una probabilidad, pero condicionada al modelo y a las previas, y es conocido que suele ser más alta que el bootstrap para el mismo clado. No son intercambiables: repórtalos por separado, no promediados.The posterior probability is a probability, but conditional on the model and the priors, and it is well known to run higher than the bootstrap for the same clade. They are not interchangeable: report them side by side, never averaged.

Convenciones útiles, no reglas sagradas: bootstrap ≥ 70% se considera moderado y ≥ 90% fuerte; el bootstrap ultrarrápido se lee distinto (≥ 95%); la probabilidad posterior, ≥ 0.95. Una rama sin soporte no es un error del programa: es una politomía que tus datos no pudieron resolver, y decirlo así es más honesto que dibujarla resuelta.Useful conventions, not sacred rules: a bootstrap ≥ 70% counts as moderate and ≥ 90% as strong; the ultrafast bootstrap reads differently (≥ 95%); posterior probabilities, ≥ 0.95. A branch without support is not a bug: it is a polytomy your data could not resolve, and saying so is more honest than drawing it resolved.

Si las sustituciones se acumularan a tasa constante, la longitud de una rama sería tiempo. Casi nunca es así: cada linaje tiene su propio ritmo. Por eso primero se pone a prueba el reloj y, si no se cumple, se usa un reloj relajado, donde cada rama toma su tasa de una distribución.If substitutions accumulated at a constant rate, branch length would be time. They almost never do: each lineage has its own pace. So the clock is tested first and, when it fails, a relaxed clock is used, where each branch draws its rate from a distribution.

Las fechas no salen de las secuencias: salen de las calibraciones. Un fósil asignado a un clado dice "este nodo tiene al menos esta edad", nunca "tiene exactamente esta edad"; por eso se traduce a una distribución (uniforme con tope, exponencial desplazada, lognormal) y no a un número. Las otras fuentes son eventos geológicos fechados, tasas publicadas para el mismo marcador y edades secundarias tomadas de otro estudio —estas últimas, con la advertencia de que arrastran su propia incertidumbre.Dates do not come from the sequences: they come from the calibrations. A fossil assigned to a clade says "this node is at least this old", never "it is exactly this old"; that is why it becomes a distribution (uniform with a cap, offset exponential, lognormal) and not a number. The other sources are dated geological events, published rates for the same marker and secondary ages taken from another study — the last of these carrying their own uncertainty with them.

Regla práctica: el intervalo de credibilidad importa más que la media. Una edad de 12.4 millones de años con un intervalo de 4 a 28 no es un dato, es una advertencia.A practical rule: the credibility interval matters more than the mean. An age of 12.4 million years with an interval from 4 to 28 is not a result, it is a warning.

En la mayoría de las angiospermas el cloroplasto se hereda por vía materna y no recombina: todo su genoma cuenta una sola historia, la de la línea materna. En muchas coníferas la herencia del cloroplasto es paterna. La mitocondria de plantas también es uniparental y evoluciona muy despacio. El núcleo, en cambio, viene de los dos progenitores y recombina: cada gen nuclear puede tener su propia genealogía.In most angiosperms the chloroplast is maternally inherited and does not recombine: its whole genome tells one story, that of the maternal line. In many conifers chloroplast inheritance is paternal. The plant mitochondrion is also uniparental and evolves very slowly. The nucleus, in contrast, comes from both parents and recombines: every nuclear gene can have its own genealogy.

Consecuencias prácticas:Practical consequences:

  • Concatenar cloroplasto con ITS y sacar un solo árbol promedia dos historias que quizá no son la misma. Vale la pena hacer los dos árboles y compararlos.Concatenating chloroplast with ITS into one tree averages two histories that may not be the same. It is worth building both trees and comparing them.
  • Cuando difieren, el conflicto tiene nombre: captura de cloroplasto (una especie lleva el cloroplasto de otra por hibridación antigua), introgresión, retención de polimorfismo ancestral o simple falta de señal. El Bloque 11 ayuda a distinguirlos.When they differ, the conflict has names: chloroplast capture (a species carries another's chloroplast after ancient hybridisation), introgression, incomplete lineage sorting, or simply a lack of signal. Block 11 helps tell them apart.
  • El ITS tiene copias dentro del mismo genoma; si la evolución concertada no las homogeneizó, estás alineando parálogos. Revisa las dobles señales antes de confiar en él.ITS has copies within the same genome; if concerted evolution has not homogenised them, you are aligning paralogues. Check for double signals before trusting it.

Con un árbol fechado y la distribución actual de cada especie se puede estimar dónde estuvieron sus ancestros. El modelo DEC trata la distribución como un estado que cambia por dispersión (ganar un área, tasa d) y extinción local (perderla, tasa e), y reparte el rango entre las dos ramas hijas en cada nodo. DIVALIKE y BAYAREALIKE reparten de otra manera, y la variante +J añade la especiación fundadora: un propágulo cruza el mar y funda una especie nueva en una isla.With a dated tree and the present-day distribution of each species you can estimate where their ancestors were. The DEC model treats the distribution as a state that changes by dispersal (gaining an area, rate d) and local extinction (losing it, rate e), and splits the range between the two daughter branches at each node. DIVALIKE and BAYAREALIKE split it differently, and the +J variant adds founder-event speciation: a propagule crosses the sea and founds a new species on an island.

Use the comparison, but do not make it the central argument of your paper.

Lo que más cambia el resultado no es el modelo sino cómo definiste las áreas y qué restricciones de conexión pusiste en cada intervalo de tiempo. Eso se decide con criterio biogeográfico, y hay que declararlo en el artículo.What changes the result most is not the model but how you defined the areas and which connections you allowed in each time slice. That is a biogeographic judgement, and it must be stated in the paper.

9 · Los ocho errores que más se ven en un manuscrito9 · The eight mistakes that show up most in a manuscriptprácticapractice
  1. Un grupo externo demasiado lejano. Enraiza mal y arrastra el resto del árbol. Mejor varios grupos externos cercanos que uno remoto.An outgroup that is too distant. It roots badly and drags the rest of the tree with it. Several close outgroups beat one remote one.
  2. Confundir soporte con verdad. Un bootstrap alto sobre un modelo mal elegido sigue siendo un resultado mal elegido.Mistaking support for truth. A high bootstrap under a badly chosen model is still a badly chosen result.
  3. Reportar una fecha sin su intervalo. El intervalo es el resultado; la media es un resumen.Reporting a date without its interval. The interval is the result; the mean is a summary.
  4. Concatenarlo todo sin mirar el conflicto. Si el cloroplasto y el núcleo discrepan, eso es un hallazgo, no un estorbo.Concatenating everything without looking at the conflict. If chloroplast and nucleus disagree, that is a finding, not a nuisance.
  5. Usar un marcador saturado. Revisa la gráfica de transiciones antes de inferir nada profundo con ITS o con la tercera posición del codón.Using a saturated marker. Check the transition plot before inferring anything deep from ITS or from third codon positions.
  6. Dar por convergida una cadena bayesiana porque "ya corrió mucho". Mira el ESS y el ASDSF entre corridas independientes.Assuming a Bayesian chain converged because "it ran for a long time". Look at the ESS and at the ASDSF between independent runs.
  7. Dibujar politomías como si estuvieran resueltas. Colapsa las ramas sin soporte: dicen algo real.Drawing polytomies as if they were resolved. Collapse the unsupported branches: they are telling you something real.
  8. No dejar reproducir el análisis. Alineamiento, modelo, particiones, versiones y semillas: el informe del Bloque 12 los guarda por ti.Leaving the analysis irreproducible. Alignment, model, partitions, versions and seeds: the Block 12 report keeps them for you.
